It's a know bug that some Tim's don't repack to pak files properly it's a inherited problem of file2pak you'll have to wait until pmdata fixes it.
Also that's a old version of BIOFAT your using it only decompressed / decoded the pak's, the current one is here that has encode / decode abilities but has the above problem
