A sorta of teaser site has been put up that hints at the story and it seems pretty freaky to me. Irt looks like it's going to be updated gradually, so keep checking this site.

For fear of media blackouts, I shall spoiler.
Spoiler:
From the trailer it seems that BS2 will be as scary as the first game.
Big Sisters sound scary as hell , that doll is a glimpse of how they will look, according to the news paper clips Big Sisters are tall and thin with a red light on their helmet,it says that they're agile and fast, they have deformed feat, im pretty excited for this game , the first one was a masterpiece.
ok we rescued 21 lil sisters...3 are missing.
I guess they grew up. Into some hideous mutant monstrosity.
The one thing I would love to see in this one is some hints, but not a full explanation, into the creation of Big Daddies. Clearly they aren't your average Splicer.
But we got that in the first game, there were a few audio diaries about it. Not a pleasent process.
My bad. How those little details slipped my mind is beyond me...
But yeah. Colour me intrigued and psyched. If the story is but a pale shadow of the first game then it'll still kick the snot out of most other games out there. It was the first story to genuinely surprise me in a long, long time.
all i know is the viral site is freakin me and my friends out. we have all these weird theories on who's being abducted who's doin it (we thought it was an offshoot of the big daddy called big momma so kudos to those threw out big sisters) and scariest of all...whos writing all those notes on the paper?
I assume he/she is going to be the main character. I don't understand where all this Big Sister stuff is coming from. Since Rapture wasn't destroyed, it makes sense that there were a bunch of Big Daddy's left down there and they're seeking a purpose to exist, so they're kidnapping little girls. It mentions that they all look similar - as did the Little Sisters in the first one. It sounds like the BD are kidnapping girls to make more LS, simply to give them a reason to exist.
I expect the kidnapper is a new kind of Big Daddy, faster and more efficient in areas other than guarding LS. It makes sense and the doll seems to portray one (it has the drill mentioned in one of the notes).
For some reason I can see the main character waking up during one of the BDs kidnapping his or her Daughter and spending the game trying to find her, leading us to Rapture or wherever the game will be set.

now that sounds cool. but still the girls do look simular
Site has been updated with several new notes.
ETA: After reading the latest stuff, it seems I'm right. The red light is from a BD helmet. The girls being taken are all the same age and have blonde or brown hair, just like the LS in the first. I'm not saying I'm exactly right, but I think I'm gonna be pretty damn close when we find out the plot for the game.

It seems that the main character will be some kind of detective?

PROJECT Umbrella - The BIOHAZARD/RESIDENT EVIL Compendium
I've been seeing a lot of theories thrown about on a number of forums, and the one I like best is that this site is based in modern times, like someone has found a box with all this in it, and he's slowly piecing it all together. That'd be pretty amazing if true.
However, there's a lot more going on with this teaser site than most people are seeing. For example, the town in Southern Ireland where the first girl was reported missing, Liscannor Bay, has some notable history for being the hometown of John Philip Holland. Not only that, but there is apparantly a myth/folk story from around there about a boy who had a magic ring/key, from which he could summon a red glowing island from the sea.
God, this teaser site has reminded me of just how much I love Bioshock. I'd say that this is my most hyped game now. Can't wait until they show it off at GDC.
