My vote went to Leon, but I'm sure you all knew that. 
Let me explain first:
Now, let me start off by saying that yes, RE4 is my favorite of the RE games (well, actually, of all games period); don't discount me as an RE4 fanboy: the only entry in the entire series I don't like is Survivor. I was an RE fan before 4 even came out. That's likely a rare case.
RE2 was the first RE game I actually played and given my age at the time (like 10 at best), I didn't want to play as the "girl" so I chose Leon. He looked pretty cool (outside of his weird super large red hair in cutscenes) and I liked the story surrounding his part of the game.
So when RE4 was first announced to have Leon, imagine my surprise and delight! I actually liked the change in his personality and I didn't think it too much of a stretch to go from naive rookie cop with strong morals to a confident government agent with even firmer morals.
I know others will disagree and I respect that, but these are just my thoughts.
So yeah, Leon gets my favorite character vote.

. You might think it was "stupid", but if people were paying more attention than they probably were, they might have figured it out. Though, why should i think that when back in the day, people aruged on whether it was Chris Redfield or friggin Billy Coen in the very first Re5 teaser released in 2005, and it wasn't until 2 friggin 7000 that it had to be *confirmed* it was Chris.(All you had to do was look at Chris's remake model and you'd know it was him).
