A friend of mine who's not on these forums keeps pushing the theory that Sherry Spoiler:

is not what she seems. Maybe she's not the big bad, but she's one of them. Note how she describes Leon and Claire as her best, closest friends. Then later in China, Leon reacts to the news that she's become a government agent with surprise, as if he hadn't seen or spoken to her in a long time. Not exactly "best friend" behavior. Let's keep in mind that Jake isn't exactly sold on the "save the world" motive to begin with. If Sherry can get him on her side, they'd be nigh unstoppable.

I'm still leaning toward the possibility that Jake is actually a clone of Wesker, akin to Solid Snake and Big Boss.

The technology exists in the Resident Evil universe, not to mention the ability to induce accelerated aging, as evidenced by Sergei's clones being used to create Tyrants.

Though realistically, Jake will be Wesker's biological son, and we won't hear anything about his mother or when he was conceived. He just was.

I'm pretty sure Jake is Capcom's response to the terrible way they ended Wesker's story. Hence he won't be a clone, per se. We might find out he was the result of some kind of experiment, but it certainly appears he was raised to believe he had a father in the conventional sense.

That reminds me: If/when we see Alex, I really hope he doesn't resemble Wesker. They weren't blood related.

Since we're on the subject of Jake, I know this is probably something stupid or ignorable,
but I just realized the katakana for both Jake's last name and Greg Müller of Outbreak, is exactly the same.
Silly coincidence perhaps? The guy was known for developing a technique for inducing specific amnesia after all.
